Depends on the format of the file.  I have no problem getting macromedia flash in power points.  If this is your choice then do as I did and search powerpoint and flash.  Other options.. have not tried.

I've completely forgotten how to do it. If you see my little rotating avatar, I obviously use to do it in the past.
Most Common Suggestions I Make on the Forums.
1. Start by writing a balanced chemical equation.
2. Don't confuse thermodynamic stability with chemical reactivity.
3. Forum Supports LaTex

if the rotating 3D molecule is an animated GIF, powerpoint should have no problem running it. I am not sure if you can run java applets in powerpoint presentation. i dont think powerpoint supports the chime plugin as well. chime works for IE and netscape browsers.

You can insert flash or shockwave into powerpoint, but might I suggest doing the whole thing in flash? You can make custom transitions and custom mouse cursors. goto flashkit.com for templates. I stunned my history class with a full fledged stickfight to portray my normandy report. Of course you don't have to go overboard :-D
