how did scientists "observed" particles.

how did scientists discovered that in an atom of Carbon for example, there are 6 protons, or the structure of a molecule NaCI ? What experiments were done in order to observe the microscopic world.

Thousands of them, there is no single, simple answer.

As for 6 protons - google for Moseley experiment.

What's the question?  If your question were more complete and specific, you'd be able to look up techniques, both historical and contemporary.  As it is, you've asked something like, "House.  How big?  And why?"
