There are a lot of chemical search engine (e.g. http://www.chemspider.com/StructureSearch.aspx) that allow to draw and search a molecule. How does it work? Is the comparison of images used? Could you give me speudoalgorytm?

Definitely not via images, from what I remember some kind of graph representation is typically used.
