Hi

What does it mean for a compound to not be isolated but other compounds can when a reaction occurs?

You should probably clarify whether you mean "cannot be isolated" or something that could be isolated, but is not isolated for practical reasons. Regarding things that cannot be isolated, you might read about reactive intermediates: https://courses.lumenlearning.com/suny-potsdam-organicchemistry/chapter/5-6-reactive-intermediates/ . Or various google search for "reactive intermediate".
