Why does the pH affects the separation of amino acids by electrophoresis?
what is the reason?
possible explanation,if given, ill be thankful to all....
and yeah any good reference if provided it will be admired...

Its probably worth refamiliarising yourself with amino acid structure and in particular how the carboxylic acid and amine groups act with varying pH. Have a look at the following link and this should give a nice explanation of amino acid behaviour and should help you answer your question.
