Title: peptide synthesizers

ok, I am not a biochemist, an I have limited knowledge of the field, and google has not led me to this answer.

in an automated peptide making machine, what amino acids are used?  free acids, fmoc protected, or tboc protected?

I am not a peptide synthesis specialist, but it is my understanding that FMOC amino acids are commonly used, except when the peptide is hydrophobic, and people use BOC-protection instead.  However, even in the FMOC method the final amino acid added (which is the N-terminal amino acid) is sometimes BOC-protected and removed at the same time that side chains are deprotected.  You might try searching on solid phase peptide synthesis for more information.
