DNA sequence analysis

Hello,

I have just a doubt on an essay i've just written.
I am asked to analyze a 5,000 bp DNA segment of known sequence.

Briefly, the way i've answered this question is by saying that computer programs can be used in order to analyze its primary structure, secondary structure and biological significance ( ie if there any genes by seeing whether there are any open reading frames, the hypothetical protein encoded etc...)

However, i'm not sure whether a secondary structure analysis can be applied.
In fact, is right to say that if ,palindromic sequences are detected, you can predict cruciforms to occur, especially if the DNA segment is eventually found to be extrememly supercoised in vivo?
also, if long runs of G-C nucleotides are detected, can I eventually suggest the fact that this may form tetrads found at the tips of eukaryotic chromosomes?
are there any other secondary structure features that could be eventually detecetd with computer programs, once inserted the DNA sequence?
